In federal cases, prosecutors are required to provide defendants with broad discovery. Indicting Roger Stone on a fairly narrow set of charges reduces the amount of information that must be legally disclosed to Stone's lawyers.
That insulates much of Robert Mueller's continuing investigation. Remember that Paul Manafort's cooperation deal with Mueller was cancelled in part because his lawyer was found to be sharing their privileged information about the probe with the White House.
Filing a limited indictment now does not shut the door. Mueller does not give up the power to charge Stone (or anyone) with additional crimes.
